how to remove default js files and add bootstrap files

i saw some themes are having only jquery.min.js and bootstrap.js and style.css

they removed the jquery-ui,....golbal.js....like that. how to do it

can just comment those lines in head.php file will all the theme functions work properly or we have to do a lot of modification
